Surprised nobody has listed the SF Giants. They're pretty top-notch even if the FO doesn't always make very sexy moves. Similarly, the Rays have a top-notch FO, but I'd never say they're a great organization overall.

I don't really follow basketball enough to comment. Wings don't make many mistakes, but Weiss was one. Probably also Cleary.
